Hi Brooke,
I would use an antimicrobial shampoo and once dry, apply MTG to help kill the microorganism responsible for rain rot. Since it can live on blankets and tack, be sure to wash everything using a dilute bleach solution (2 tablespoons of bleach per gallon of water).
There is a wealth of information on rain rot on the internet, so rather than go through all the precautions, you can do some research on your own. However, I highly recommend Shapley's MTG to help with this condition.
